As the urine dries it crystallizes and those crystals are what cause the smell urine stains also promote bacterial growth which can add to the smell when those remnants get trapped in carpet fibers under the carpet in the padding and even in the subfloor the smell sticks around until you remove them.

If you have pet odor that will not go away despite your best carpet cleaning efforts neutralize the scent by using an oil based stain blocking primer on the subfloor beneath the carpeting. Spray an enzyme cleaner on the carpet to get rid of heavy stains. If dog urine has soaked through the carpet through the carpet padding and onto hardwood flooring you are likely in for a massive headache. Fixing the problem may require that you remove the carpet and replace sections of the hardwood underneath.
